So I'm using PlayStation 3 controller and I was thinking what is the best way to set those controls because in Nintendo 64 controller there are so many buttons.

Use the left stick and the d-pad for of course, the stick and d-pad. L2 should work for Z, R2 should work R. Use L1 or R1 for L. Use Start for Start. X should work for A and Square should work for B. Use the right stick for the four C buttons. That should be all of the buttons covered. If you need button combinations for specific games, I could maybe help you.
