Sorinkun : If there is heaven and hell then you only have fear of the unknown. It's like playing Legend of Zelda, you are in the middle of a map with many ways to go (I never succeeded in playing any of the Legend of Zelda games). Anyway Metroid has a big map too but there you are given a clue that you should go there first to get started. 

What I mean that you don't fear death, you fear of pain and unknown.

Sadly, I have never gotten over my terrible fear of Lavender Town from Pokemon Red and Pokemon Green. Not just the depressing tune accused of causing headaches, but because of the ghost sprite, the legacy, and the town itself. It is not a 'noble, purple' town, as stated in the city sign, but a creepy one that has never ceased to give me headaches and nightmare .

One thing that's always scared me in video games are the token haunted areas because they tend to give a psycholigical edge to them, or at least, some good pop scares.
The worst offender for me was always the Sunken Ship in Okami. It was filled with ghosts that you couldn't really get rid of, and there was a huge slimy hand thing that appeared whenever the ship was filled with water that tried to push you into the water so it could kill you. I could never go into this place without a friend watching the first couple times I played through the game. Even now it still creeps me out...
