Ok, the game itself works fine on my end.
Remember, if you save using JavaBoy Emulator you have to load using it.
If you save using Vizzed AEPgb Emu you have to load using that.
Did you use the in game save or the save state feature?

Have you played any Pokemon hacks?
There was a report that some hacks messed up the save files of the original games.

When I was trying to play the yellow version, I got to the forest part in the beginning and was about to pick another pokemon to put out into battle and it froze on the instant.
