I believe that the Star World/Star Road levels from Super Mario World to be the hardest in the 2-D series.
3-D would be the Perfect Run  in the Grandmaster Galaxy .

Grandmaster Galaxy 's "The Perfect Run" from Super Mario Galaxy 2 had me stuck for a week. It is easily the hardest level in any Mario game. You have 1 health, there are no checkpoints, and the level has been changed to be even more difficult than before. Nothing in any other Mario game has even come close to the hair pulling difficulty of The Perfect Run. To put it in perspective, Super Mario 3d world's final level is like a tutorial level compared to this.
