You are using Mupen64, right? I'm afraid it doesn't support customized controls, only the 1964 emulator does. So in order to play on Mupen64, you'd have to adapt to its defaulted keys.

To answer your question, it's probably the emulator you're using. As far as I know, one of the emultors allows control configuration, the other doesnt. Whichever one youre using, try the other one.
