The hardest boss I have faced was the last boss in Super Smash Bros Brawl on Wii, and of course I was on the hardest difficulty,   and I have kept on trying and trying and then I have finally stopped trying!!

The final boss in Shadow Dancer, on the Genesis. Yikes! He was tough because of the stupid design they gave the final level. Don't get me started on that though. lol I've lost 70+ lives in a row on that final level.

I guess Jacquio from ninja gaiden 2 but i don't know i;ve beaten a lot of hard games but the hardest ones have come from castlevania,  ninja gaiden, street fighter 2010 and the  yellow devil from megaman 1, also king jetter in megaman and bass with megaman is pretty rough
