Personally, I would use it on Entei, Raikou, or Suicune, because they run away immediately after you attack, and then they go off to another completely random place and you have to hunt them down again,and it can take hours. At least you can save in front of Mewtwo and know he'll be in the same place every time and stay in the battle.

I would definitely use it in the three legendary beasts - raikou, entei, suicine. Those three are the hardest to catch considering they always flee from battle. I'd use it on themZ

Well in the original Kanto region, Green,Red,Blue,Yellow version I would use the master ball on Mew if I did the Mew glitch or Mewtwo and had my gameshark cheats on(in game slot). But in Kanto, Firered and Leafgreen I would use my master ball on either Mewtwo, or  one of the three legendary Birds.

Ok so I am embarrassed about it but I USED MY MASTER BALL ON A JIGGILYPUFF A JIGGILYPUFF. So what happened was I already had mewtwo in my pokedex because I traded and traded back so me and my friend get data. I found a jiggilypuff a Pokémon I didn't have data for and all my Pokémon were over powered and I threw all my balls at it and I was out of money so I thought for like 20 minutes should I or should I not throw my master ball I decided and threw it. All my friends say I'm dumb for doing that.

Yeah, I would save my masterballs on pokemon I know that woul fleefrom battle and I may not be able to battle again. So in this case, I would use it on the 3 legendary dogs, Entei, Suicune and Raikou since they will most likely use roar and flee from battle. I tend to save mine strictly for legendary pokemon only, because they are harder to catch. I use mine on the best pokemon like Lugia or Rayquaza or a cool legendary I like. That is what I would use it on.

Half the time I don't even end up using my master ball since ultra balls work pretty good on them but if I do use it I use it on my favorite ledgend in this case I'd use it on articuno.

That's right. As far as crystal goes anyway. Suicune is that main legendary in Crystal so you encounter her/him in a normal legendary battle.
