Hey I was just playing Legend of Zelda the Majora's mask on the Mupen64plus emulator and I was wondering how to open it? ( I tried to double click but that didn't do the trick) 

I just recently got a good controller to play N64 games and  I would like to configure the controls.

Delano1 : MUPEN does not allow for controller configuration. It uses a "default" hopefully in the future that will be changed.

If you want to change controls for N64 games, you must use the 1964 emulator.
