As far as I know you get one masterball at a set point in the story. It is possible to obtain more through the lottery, but that is extremely rare so I wouldn't rely on it. As for catching legendary Pokémon without masterballs I suggest you whittle down there health, cause sleep status on them, and throw ultra balls at them. Hope that helped
