What kind of a controller are you trying to use?  If you can plug it into your computer, I wouldn't see why you can't.  Our plugin allows you to set controls, and you can set your controls to operate with your gaming controller.  For most systems, you can access the key assignments by hitting escape or tab, or double clicking the emulator.

getglazed : Yes most PC controllers are supported by the plugin. Personally I have always used Logitech controllers on this site and they work fine.

Keep in mind in order to "Customize" the controls for N64 games you need to use the 1964 emulator.
