It's a bit different from most people's opinions, but The Oath to Order. Hearing the giant sing it and then played on the Ocarina gives Link size, and it sounds so beautiful when you hear it.

My favorite would be the nature loving Song of Storms from Ocarina of Time. Short but sweet, the oompah-pah melody is not what you would expect in a rain dance, I don't even like polka.  Its the .. only? song that doesn't teleport you somewhere after playing it. Make it rain! Plus, if you try to play it on piano, it sounds totally sweet.

My favorite song from the Zelda games has to be the main title theme, but not just any old or, the one that I like is the remastered version that was done by the London philharmonic orchestra In their best video game music album. Yes, we can all sit hear and play tiny little games and fun with it, but the fact is that we all love and adore the opening song, when we don't even possess a sword, in the original, "The Legend of Zelda."

It was harmonic, subtle, frightening, forbidden, disturbing, and inviting.

My personal favorite is probably song of storms, since it has the catchy jump in the middle of the first phrase.
That being said, I don't exactly consider it to be the best song in the series, not by a long shot (no pun intended).
I'm a really big fan of the opening theme, too, but who isn't?

I really like "Gerudo Valley" from OOT, and hare's why: When Koji Kondo wrote this song, he chose a tonality that captured the essence of Gannondorf, King of the Thieves. I feel the rhythmic nature of the song captures the desert environment, and the minor qualities reflect the feeling of the type of environment Gannondorf came from. I wish I could remember more terminology from my time in music classes to better explain myself, but that was a while ago for me, ha ha. From a musical standpoint, though, "Gerudo Valley" is amazing because of the attention to detail for the mood that was required at this point in the game. Though I suppose you could say that this attention is given to every song in the series, this song really stuck out for me.
