Beetle Adventure Racing is a game that relatively few have heard of that is ridiculously fun. Physics in the game and the competitiveness of the AI makes it a game that is playable for a good while before you start smacking AI players around (and it's also not guilty of being "Nintendo Hard"). 
Pokémon Puzzle League probably isn't all that underrated, but is also insanely fun if you're into high-skill puzzle games like that.

Glover. Not only is it underrated, but very bizarre to play. You play as a glove with a red ball, going through different stages.. I've never beaten it. I found it difficult to play, both gameplay and the way the game worked. It's a unique experience, playing as a glove and moving a ball around the place.

Honestly, I would probably skip playing it today.. As I never got past the second stage.
