Since I'm a large fan of the series, I definitely like most of the Touhou Pokémon games. Most of them actually are complete as much as they can be and the ones by Aichiya Sanae work perfectly, especially Another World (which is a whole ROM hack; not just a few changes). Non-touhou wise, I like Emerald 386. Very high sense of difficulty (in hard version of course) and very fun since you can basically utilize every Pokémon to make your team.

Pokemon Ruby Destiny life of guardians. I like the story. And the characters look good. There is a lot of back and forth, but I try to ignore that. The new legends and new pokemon are a bit weird and the music is ripoff's of other games, but it's just a good hack in general.

As Jordan said, it is always upsetting when one doesn't work or is incomplete (Emerald 386 didn't work for me and Crystal ALL is missing a few). As much as I enjoy being able to use legendary Pokemon (especially Mew), I'm going to have to say my favorite hack on here is TRE: The Team Rocket Edition. An upgrade or better version of that game would probably be perfect. I enjoyed the different layout and listening to Giovanni. However, the opponent always seems to want you to win and uses move sets that enable your victory, making the game a bit easy. I defeated the final level 100 Pokemon with a level 50 Gengar.
