Turns out I answered this a year ago with saying Sonic which for the time doesn't surprise me but after playing more games in the series (which is sad cause I still haven't played them all) the answer is now Persona even if I haven't played 1 or 2 the games I have played 3 FES, 4 Golden, and 5 Royal are all in my top 10 games ever which makes it pretty easy to decide.

After my recent experiences with Pokemon, I now have to say that Pokemon is now my favorite. It's a little weird because I don't think Pokemon was ever my favorite game franchise before. It was always one of my all time favorites of course but for a couple years my favorite whole franchise was Monster Hunter and then after that it became Persona.
