I forgot the place's name, but on the top left of the map there's a fossil-freak that uses the move Dig to make holes. Once you reach the end of the game he will create a cavern larger than the original one he created and he'll be scared to enter it. There are Ditto inside. (He started digging from the back of his house, so you will have to enter the house farthest north-west of the map

Last I checked Ditto was either in that cavern that Madtiger mentioned, or in a cavern after the E4 around the battle frontier. It's been awhile since I've last played this game.
