This appears at the bottom of the screen every time I skip a video and stays there, I'm using a controller to play can someone explain this? It's happened on Super Mario RPG and Chrono Trigger

It might be that the screen isn't refreshing properly. Try in the menu Config > Video > Filters, at the bottom check the box for VSYNC. Does that resolve it?

The only other thing I can think of is go to Config > Speed, at the bottom is a box for Auto Frame Rate. If that's not checked, mark it checked, or try with it unchecked if it is.

I see now your edited post that it's a problem with the movie options. I don't think the Plugin supports recording is why it says that. Not sure though.

I've never used the recording, but I tried it and I see what you mean. Pressing the chapter keys while nothing is recording will give the message No Movie Processing. You'll have to be recording in order to skip the videos.
