Yes, you should be able to use your controller for the games. If you can't assign the controls of the emulator directly to the controller buttons, you can use a program called Xpadder to assign keys for the buttons. You can either use the keys already associated with the emulator, or you can use whatever keys you want and adjust the emulator controls accordingly.
