You should be able to. Flash drives are just like hard drives. A miniature version of them. So you can run movies, play music and even use game emulators. So yes. Give it a try for yourself. It's the only sure way to find out anyway. Let us know if you still have problems.

tRIUNE : it is possible to run many emulators on a flashdrive I've even got project 64 on there I just can't test dolphin right now because I just corrupted mine today

Yes you can run it from USB/ Flash Drive. That's what I didn in high school when I found out about emulators myself. There is even a Dolphin - Nintendo Gamecube Emulator for Windows - 64bit version. It shoul'nt make any difference. bins are usually faster than installed software, no need to mess with registry etc. The only reason I could see it being more stable is because installing would register system keys and whatnot, and the OS would handle things better.
