Whenever I get asked this question, or something similar to it, I always think of the Zelda games because they always have unique bosses and with the different items you get in each game, unique ways of beating each boss as well. My favorite boss in the series however is probably Volvagia from OoT just for aesthetic reasons (he looks cool), he is slightly easy though (the downfall of most bosses in Zelda).

Personally I loved the Fusion Dragon from "Golden Sun 1".

It was back when final bosses deserved to be final bosses because of their unique abilities and strength.

It was also a very fun boss because of the cool tactics you had to use to beat it.

I have two in mind that I thought were great.

Sephiroth - Final Fantasy 7
This was a good fight, and kept me alert throughout, and I think that is needed for a good boss.

And

Caius - Final Fantasy XIII-2
Hands down Caius holds the record (for me) in how many times I had to fight him before I beat him. His constant health regeneration made this a tough battle, mixed with the insane amount of damage he was able to do this was a true challenge for me.
I have two in mind that I thought were great.

I enjoyed the battle with Kaptain K. Rool and the battle with Sephiroth (Kingdom Hearts 2, not FF7). Kaptain K. Rool was just a really fun boss. I don't think this is my favorite boss fight, but Bowser from New Super Mario Bros Wii is one of my favorite bosses. The first part is pretty standard and not anything special. But just when you think it's over a much larger Bowser rises from the lava and chases you. It's really cool and bit difficult at least the first time playing through. It is definitely one of my favorite bosses from in the Mario series.

I also think that Shepheroth from FF 7 is a good boss, but the downside is he is really easy to kill which makes the fight very anticlimactic.

Once of my favorite bosses of all time would have to be Cronos in God of War III. He was so big that he constituted an entire stage. It was truly amazing.

I also love the Dracolich battle in Castlevania Lords of Shadow. It was so brilliantly designed.

Anton Gerdeux From "Syphon Filter 1". An Armoured Dude With a flame thrower. (Same as the movie Lethal Weapon 4. ... Same weak spot too.)

The Twins from "Dead To Rights 1". Two Fem Fatales in an Airport Hangar. Armed for Bear. (The Movie Cinema Afterward is too good to miss out on. Great Payoff.)(Come to think of it?.. That game almost never ended.)

"Metal Gear Solid 1". The Ninja/ Grey Fox. After Getting an arsenal to take on a small Island you have to fight hand to hand. (Great Story too. The "Left Turns and Plot twists" never stop in this game.)

MegaSmith. From "Enter the Matrix the path of Neo". Never saw this comming. Not in a million years.

Reiko and her Clones. "Onechanbarra Bikini Samurai Squad". Just when you see a pattern the game decides to make you suffer. ... with beautiful girls...? I love this game.

The Giant Cave Man. "Conkers Bad Fur Day". Arena Fights were never this much fun.

All "Vs Fighting Game" Boss Fights. Akuma is the best but they all need a mention.

"MegaMan" Boss Fights. ..All of them. You see them coming. You can guess the tool for the job. You Still Can not get enough.

"Lollipop Chainsaw".. All of them. Music as a weapon was never such a great idea.

"Bat-Man" games. Rhas Al Goul?? Rash Al Goul??? The Demons Head??? .. "Lazerus Pit guy".
The Joker, Mr Freeze, Harvey TwoFace... They can not hold a candle to this guy. Plus the first time you fight him in game form??? It may have all been a hallucination. Way too cool an idea.

Mechs. ... From "The Zone of the enders 2". Viola is a favourite. She is in the first game too but the second is where she shines.

Virgil. From "Devil May Cry". I dig this dude. Plus he is a classic.

"Star Fox" Games. ... Everytime you blow up a spaceship from the inside out "deathstar run" style??? Equals an Awesome experience.

Darth Vader.
From "Star Wars" Games.
This guy is the "Baddest Black Man In The Galaxy".
Nuff Said.
