when the cemetery gets too full its gotta be moved elsewhere to accommodate “future purchasers” i think it just proved that Game Freak and Nintendo were incorporating the real world into the pokémon series

So Giovanni (Team Rocket) gave him money in exchange for the tower.

You know, I read a fanfic on FanFiction.com called Towering Retribution (and it's a prelude to The Language of Life, one of the most amazing Pokémon stories I have ever read! trust me) where alot of trouble came out of this act of renovating Pokémon Tower, and after a scary adventure the protagonist goes through (involving pokémon ghosts and a fakemon that must've been retconned in the follow-up), they decided to return the Tower to the way it was. Pokéfans rejoice! (and all that)

I would say that it probably has to do with a younger audience playing it and they are trying to be more age appropriate.  Also, ghost Pokemon are now known and you don't need the Silph Scope anymore, so it doesn't really serve a purpose.
