Saving in the game doesn't work for a lot of the Pokémon games. For all GBA games, you can save by pressing F2 while playing. When you log on again and open the game window to play, just press F4 to load your game.

Well a lot of the save files were destroyed and it was so that you weren't able to save for awhile because of attackers and maintenance
