For the middle "play game" you click whatever your start button is (mine is enter), then go down to save and click it then agree to save. After that double click with your mouse and click save. If you want the best save results (so you don't lose data, because sometimes when it saves if it freezes or something you could still lose the saved data) then do that for a total of 3 times, then exit out of game and then start it up again.

That's what works best for me, and I usually save after every like 5 battles or after something long or important happens (i.e. Gym battle, safari zone, etc.)

Since pang answered how to save with java, I'll answer how to save with the plug in, but then I'm closing this since it's old and the maker hasn't been replying.  You can save in game, but if that doesn't work you can save using F2 to save and F4 to load.  If that doesn't work, then try using the java emulator and save how pang said.  If you have any questions why your thread was closed or want more info, feel free to PM me or the RGR staff.
