Are there any specific songs you listen and receive a different "message" than what the song usually resonates? On example I can share would have to be Not Alone by All That Remains. While I am sure it was not intended this way, I tend to get a Christian message from it to mean that I ought not to fear for God is with me.

Sometimes the message you personally get from a song is not always a positive one --even if a positive message was the artist(s) intention. I have several examples but I would rather not explain them at this time. I am going to save them for later if you do not mind.

Are there any songs that give you a different message than what it was written for? If so, what is that song and by whom? What was the intended message behind it and what message do you hear from it?

I think the best example that comes to mind relating to the scenario that you have described is the song "Hurt" by Nine Inch Nails, famously covered by Johnny Cash. The song was originally written referring to someone who has an addiction to a certain drug, but when I heard the song first (Johnny Cash version), the impression I got was that it was about depression. A secondary meaning that I've ascertained was somebody who was bullied a lot and they are feeling "hurt." Drug addiction is a meaning that I never ascertained from it.
