Gunslinger Girl 1st season open "The Light Before We Land" and closer theme "Dopo Il Songo"

Elfen Lied theme song "Lilium"

Cowboy Bepop theme song "Tank"

Hmm... for me its a three-way tie. Either the first opening for Death Note, the first opening for FMA, or the opening for Pandora Hearts. The catchiest was the one for FMA, the one I would listen to the most was the one for Death Note, and the one I always find myself humming the most is the one for Pandora Hearts.

I really liked the 6th Naruto Shippuden opening. I think it was called Sign. The chorus in that song is incredible, and I like the opening with Jiraiya, Naruto, Sasuke, and Itachi.

I also liked the Yugioh season 0 opening that was made before the show was just focused on card games.

I have a lot of favorites. Here they are:

Openings:
My Soul, Your Beats! (Angel Beats!)
Soramimi Cake (Azumanga Daioh)
Tonight Tonight Tonight (Bleach, don't know which opening)
Rolling Star (Bleach, Don't know which opening)
Motteke Sailor! Fuku (Lucky Star)

Closings:
Brave Song (Angel Beats!)
Raspberry Heaven (Azumanga Daioh)
Happy People (Bleach, 4th closing)

That's all I can think of for now.

I really love Sukima Switch's "Golden Time Lover", which is one of FullMetal Alchemist: Brotherhood's themes. However, I must say my all-time favourite is Gurren Lagann's theme, "Sorairo Days". Maybe that's just because I'm a Gainax fangirl lol

Elfen Lied's Lilium is on the top of my list (as is the Saint version of the song), but I also like:

The opening and closing for Excel Saga

The opening for Toradora, Pre-parade

The ending to Clannad After Story, Chiisana te no hira(the palm of a tiny hand), which is the only theme that can make me cry every time I hear it.

... and the classic opening of Hokotu no Ken(Fist of the North Star).

The Trigun opening theme (gotta love some metal) and the Outlaw Star opening theme. The first Death Note theme was pretty good. Then things got crazy.

EDIT: forgot the theme from Elfen Leid.

For me its a tie between these five:

Full Metal Alchemist Season 2, Ready Steady Go by L'Arc En Ciel

One Piece, Japanese, Season (?) We Are, sung by the cast.

Asteric, Bleach, Season 1, by Orange Range.

Not sure about the name or who sings it, the theme from season 0 of Yu-Gi-Oh!

The theme from Neon Genesis Evangelion.
