Yeah No Naku Koro Ni was a bit confusing and I just found it hard to follow. On the other hand I think that BoBoBoBo-Bo is pretty strange and hard to follow because of its unpredictability. I think it is funny and cool at times but a lot of the times I just can't follow it because I don't understand it! Some anime is like this, some is but not all. But these are just 2 anime that I thought I should point out because found them particularly confusing.

THE most confusing anime I watched was D.N. Angel. Note I'm talking about the anime. I stopped at episode 2, realizing everything wasn't following the chronological order! Probably messing up from the manga... Anyways, I decided I'd try the manga if I ever came around to wanting to read it... But yeah, that's my most confusing anime. Didn't even make sense in backwards chronology.

I did watch Steins;Gate and Chaos;Head BTW.

The most confusing for me would have to be Guilty Crown.  It starts off pretty good: nice character development, great action and cool concepts.  Then half way through the anime the mood completely shifts in an opposite direction, the protagonist starts behaving completely different, and his foil does something completely unexpected (and not in a good sense). The end ties it up together, but middle is just weird and it made me feel pretty uncomfortable.

Angel Beats is one solid example. I know some people would simply say "Read the Manga" but in all honesty, it wasn't the story that was confusing me but how quickly it moved. I swear they went over 12 entire arcs in 13 episodes. Don't get me wrong, I love Angel Beats to death but if you don't take your time and think about it, the entire series is just a large blur of DAMN and WOW.

An honorable mention would have to be TMoHS (The Melancholy  of Haruhi Suzumiya) Simply because it does not run in chronological order and can be a bit "weh" at times. Love this one too and I know it makes a lot more sense if watched in chronological order so not really worth my top spot but simply the honorable mention.
