My two favorites are Rijon Adventures and Ruby Destiny: Reign of Legends.

I didn't like Ruby Destiny: Life of Guardians as much because there was a lot of running back and forth across the continent without the use of Fly. I liked the game overall, but the running around was tedious. People complained about it being glitchy, but I found the glitches manageable. Just save whenever you accomplish something good and always have a Pokémon with Teleport. That way anytime you get stuck, if the screen can move you can use Teleport to undo the trouble. If the screen can't move, you have to reload with F4.

I've finished all 3 and Rijon Adventures was definitely my favorite.
