What emulator are you using?
A few things to suggest-
Try updating your video card.
Only run one program at a time, running for example an internet browser and an emulator could cause hiccups like the one you mentioned.
Try using a different emulator, if you are using 1964 try Project 64.

This also may happen if you go from one thing to another. I have had this happen in alot of other emulators and games.
