I love a lot of VG music, especially the special themes for bosses/legendaries in pretty much any Pokemon game, but special mention goes to F-Zero, especially Mute City, Big Blue, and the Rainbow Road remix:

I don't know if it's my absolute favorite, and the game used real music rather than music written for the game, but I loved the music from the game Braid.
