Basically they do. After you beat the Elite Four your basically done with the main story of the game but you can still go back and catch all the Pokemon you've missed or do some side stuff. What I'm trying to say is that after that theres no certain thing you have to do now but you can only catch certain legendary Pokemon only after you've completed the game (story, elite four etc.)

That doesn't make sense cause for Firered and Shiny Gold all that happened was it brought me back to the main menu and i had to start all over

This is because of the way the games are currently saving.
Any GBA Pokemon game at the moment will only work if you use save states, but save states dont allow you to progress further then beating the elite four and rival.
You will just have to wait for an update, but with the new update you will most likely need to start your game over from the start anyway.
