Well if either there is no option to save in-game or it's not working when you do, then you can't save on that game. But usually all the Poke'mon games have the in-game save feature so try that and let me know if it works...

Well then I am sorry, if it's for the GameBoy advance then there is no other way to save other then that way if available. The emulator itself has no way of saving them from my knowledge, sorry. I'm going to close this now because your question has been pretty much answered...
