So here is the situation: my game paused the first time I was playing it. ( probably I was using the emulator too much )
I didn't save at the time, and it forced to start again.

However, when I save my game it always saves "Save error. Please exchange the backup memory." It might have been doing that before the big pause, but I'm not sure.

It's bugging me and worrying me. If I keep saving when it saves that, will I have to keep starting again? Or will it actually save and I can just ignore it?
And if this will be a problem, what does it mean and what should I do?

i believe what you need to do is when you want to save press shift and F1 and then to load the game press just F1.

Though is your game is saving and loading fine then I wouldn't worry about the error message, it might be the same as the whole "the internal battery has run dry" thing other users have experienced.
