I don't know, they both have pretty good reasons for destroying humanity... but Mewtwo's couldn't be fixed. Arceus got the Jewel of Life back, and humans were saved. Even though Mewtwo did not destroy humanity, Giovanni still cannot (and will not) make things right. He was still a lab rat, they still did horrible things to him... that just can't be changed.

I have to say Mewtwo. I see him as the amazing legendary from the first season that helped start it all. He's also Pokemon's version of Batman, since he becomes a night time super hero at some time during the story line Also, he looks amazingly cool when he has the mechanics on him in the Pokemon movie.

I thinnk that Mewtwo is a much cooler pokemon, battle wise he could probably 2H or even 1HKO an Arceus with a well aimed Psychic. I didn't like the idea of making a god pokemon because that kind of sets the bar for the top Pokemon, I mean, how can they make a pokemon that is more powerful than the god Pokemon itself? They can't, because that would be dumb Nintendo Logic in the works!
