There are so many good ones, but I will narrow it down to just two. 

I really like Pokemon X for 3DS, there are just too many great features in this game for it, the graphics and the gameplay itself are easily some of its best features. I can't wait until Omega Ruby and Alpha Sapphire...

My second favorite would have to be either Ocarina of Time for the 3ds, or Mario Kart 7, both of them are excellent games for the 3ds and they look great with the 3D on, so I guess I can't really decide which one I like more. 

Aside from the games I listed, I would really like to get a link between worlds and Fire Emblem Awakening for the 3DS because I have heard that they are both very good, so I figured I should get them and see for myself.

So far, my most favorite game for the 3DS happens to be Pokemon Y, because since my return to the Pokemon series after 10 years, I have been quite addicted to the series.
But I had the 3DS for about a couple months now and so far, I got 5 games for it (and planning to get more), so my mind can change.

Streetpass Quest! I'm serious o.o Being able to battle everything numerous times without getting bored is great, knowing that you'll have to use whatever streetpasses you get Managed to complete one round of the last challenge in one day, because I was getting Streetpasses from the same people whilst at a convention~ XD

My favorite 3DS game is definitely "Bravely Default". Although I am a diehard fan of the Zelda franchise, the 30+ hours of playtime I put in the game since I got it this Thursday convinced me it surpasses the two 3DS Zelda titles on my list. With highly adjustable options, almost anyone can play this game and enjoy it, whether they like to have a challenge or prefer to take it easy, have 'voice acting / subtitles' in English or Japanese (although there are even more languages for the subs). And to top it all off, it has a cool introduction movie that uses the AR card feature.

EDIT: After reaching some point in Bravely Default, I have to amend my statement. My favorite 3DS game (not including ports/remakes) is "Kingdom Hearts: Dream Drop Distance". I won't say why my opinion changed because of -spoilers- from Bravely Default.

I haven't gotten many 3DS games yet, but no doubt Paper Mario: Sticker Star drove it home for me. I was a little bit worried at first with the new battle system, but it really grew on me.

Kid Icarus Uprising is probably the best. It has tons of content, an incredible soundtrack, and is super fun to play. Super Smash Bros. 4 is up there as well. I like Smash Bros. better, but I still think Kid Icarus Uprising is technically a better game than the 3DS Smash.

It changes on almost a weekly basis depending on my mood, but currently, I'm playing Pokémon Art Academy a lot. I also really like Smash Bros 4 and Pokémon X (though I've beaten it a few times and am starting to have trouble staying interested). I'd have to say Pokemon Omega Ruby is my favorite 3ds game so far because it's the remake to my all time favorite region Hoenn and they added some really cool new story elements that weren't in the original and the soundtrack was remade brilliantly.
