Post theories, your opinion on that theory here.

First theory, did blue raticate die? I've seen one source say this 
after you beat your rival in the SS. Anne His Ratata Will be a Raticate but when you battle him later in the Lavender town Pokémon tower The Raticate is no longer in his team and he'll ask you something like "have you ever seen your Pokémon die"

Well, here's one, Ditto is a failed clone of Mew. The evidence is: they look alike, the weigh the same, both learn Transform, Ditto is a complete blob (like a failed clone), both genderless, Pokedex entries state Mewtwo is the only successful clone of Mew, in Pokémon Yellow Ditto can only be found in Pokémon Mansion and Cerulean cave, and their base stats are the same.

Here's another for you:

Missingno. was actually programmed initially to be a Baby Kangaskhan. This is evidenced by the fact that if you train Missingno. it will eventually evolve into a fully grown Kangaskhan.

Why did they add this in the first place? Well the Pokémon Cubone is actually a Baby Kangaskhan wearing it's mother's skull. Initially it might have been possible to evolve a Baby Kangaskhan into a Cubone at some point in game. However, for whatever reason, probably because it's SUPER depressing, this idea was scrapped.

I have one concerning the red gyarados.

It is said by some people that the red gyarados in lake of rage is not a shiny pokemon. It just failed to change color after being a magikarp. This angered it so it managed to become the leader of all the gyarados that team rocket evolved.
