Okay I found two problems both in separate plug-ins (Mupen and 1964)...
1.In 1964 during cut scenes the screen goes black and grey, (not sure why but same problem with Ocarina of Time just not as bad)
2. In mupen, when you have to go to the huge telescope and look at the skull kid, the screen blacks out but you can still turn the telescope.
I don't know if that's just for me, but I think those problems should be recognized.
