Mine would have to be the first time I played through Final Fantasy 9. Under leveled the whole game and I really didn't pay attention to the ability points(Being 11 when it came out I pretty much changed armor immediately thinking best armor best stats not realizing you needed to learn the abilities that came with  the armor) After beating Kuja I rejoiced only to see he was the prelude to the real final boss Necron who used cheap status effect attacks and attacks that immediately dropped you to 1 HP. I think it took me a month to finally beat him after throwing my controller and refusing to play the game for weeks out of frustration.

Even thought he isn't necessarily the hardest, I did have quite a hard time with Abyssion on Tales of Symphonia on Mania. Even with lv. 90s it seemed quite a struggle as he can basically knock someone out in one combo. Took me a long time to actually fight off his patterns and combo him to death when he was open. Was only until about halfway he threw a surprising Indignation Judgement at me. Left everyone but one person dead and it was my healer, who I tried to use immediately to resurrect one of my other characters, but Abyssion got to her first, so I got "Nope'd" there.

After many hours I finally beat him with so much annoyance left over. Wasn't about a month later that I discovered that the Japanese version was even HARDER since he has 3 more mystic artes that you have to go through; one that kills everyone indefinitely if they all get caught. Seriously, drains your HP so fast then a shockwave right after, killing everyone.

Needless to say, to me, he was one of the most hardest, or in proper terms, most annoying boss I have ever fought. I can assure you that, yes, there are a number of bosses harder, but this was just... ugh...

I think the hardest boss I fought was the final boss on MegaMan Blue Moon. I never beat him. XD He was just too tough for me to beat. Kept dieing too fast to win. He'd launch his AoE attacks and I'd just get killed so fast. :c

The boost ball guardian from Metroid Prime 2 on Hard Mode.  You are always losing health due to the poisonous atmosphere and you have low health at this point in the game.  He also leaves very few opportunities to deal damage.

The hardest boss I fought was the last boss from
Star Ocean the Last Hope the Ethereal Queen. When you fight
it , it never shows it's Hp so you can be fighting her for like 50
minutes straight not knowing how low her HP is just like I did.
She had some really beast mode attacks that would wipe out
you party in one blow. It was really hard cause I had to revive 
my team mates every 5 minutes. It was very annoying , I didn't 
have that many item's to restore health and revive. I died twice
against her after fighting her for about 30 -40 minutes each and
when I died the save point was like 15 minutes away so I had to
always walk an long distance just to fight her again. 

Very , very annoying as hell . :/

Definitely one of the longest battles I have ever had to fight in a game, regardless in the use of gambits, you can't really be ready enough for this boss battle.

It was about 2-3 and a bit hours or so of just leaving the game on auto battle, and occasionally having to press "X" when my main character died, since it doesn't just change itself. Though there is a sense of high accomplishment and justice when you finally take him down, witnessing his demise after giving you so much damn trouble when you tried to fight him in the past and had no idea what you were in for, great times, hard boss!

I think the hardest boss was General Grevious from Star Wars Episode III it is almost impossible to beat him the only way I was able to win was by using the invincibility cheat and even after that it still took a lot of work to defeat him. Once I tried without cheats on the easiest difficulty and it was still almost impossible to defeat him!!!

Groudon from explorers of time was also hard. HE just does too much damage. If you or your partner are pikachu, you're in for a lot of crap.
