So... I just beat the Elite Four, and I saved(F2) right after beating the rival... I let the credit run... Then I go back to the very beginning.

Is there any way to keep playing through the rest of the game or is that it since I can't save in the game?

No, there is no way to keep playing after the elite four if you use save states (f2).
Only by using in game saving can you continue the game after beating the elite four.
This feature should be available in the next version of the plugin, but I'm sorry to say that you will have to delete your save file and start from the begining of the game again if you want to use in game saving once the new plugin is out
