Although I love "Zelda: Ocarina of Time" and "Mario 64," I personally have the most fond memories of playing "WWF No Mercy." I think the other two games hold up better but when N64 was still a relevant console, my brother, friends, and I played the heck out of "WWF No Mercy."

I would Say Super Mario 64.
SM64 was the new 3D era in Super Mario history.
It showed tons of moves you can do in-game, and it told Mario fanboys, "Hi! I am a new game the Mario fans would kill to get their hands on!"
15 levels with 6 stars in each level.
1 extra "100 coins" star.
Other secrets.
Fighting Bowser 3 times.
There we go.
Others that got in 2nd position:
2. The Legend of Zelda: OoT and MM
These games showed how 3D platforming and fighting go together.
Yup. There we go.
