Have you tried double-clicking on the screen of the Majora's Mask game? That usually pops up the control menu on an emulated game here for me. Some control menus are in their own box which is easy to scroll through and adjust. Then there are even easier set-ups where you double-click and then just press each button you wish to set as the text in the black stripe requests until the end. The most complicated one is for N64 because their controllers have so many buttons but even then you ought to manage if you know which ones you want to use.
