You can configure the controls in various ways, depending on the system and emulator.  Try hitting escape or tab, or double clicking the mouse.  You might be able to set a button for jump to get the button to work.

jawsnorevenge : What system? If it is a NES, then you just have to double click to bring up the menu to change your controls. But if it's a SNES emulator, you have to press escape, then click on configure.  You can change the controls from there.

Also, you could try the "Mednafen" emulator for the NES (And other systems that support it) In order to do this open the game window like you normally would, then click the "Play using Mednafen" link found in the upper left hand corner. Any problem that you are having with the default emulator shouldn't happen with Mednafen.
