That's a bit of a tough question, actually.

I can't say any moment made me cry from sadness (or cry at all, mind you), but going off of that, the saddest moment would be, to my memory, Angel Beats!, at the end when Kanade found her happiness and disappeared. So many feels in that moment.

That one scene in episode 3 of Kaiba.  If you've seen it, you know the one; when she plays that piano.  Do I really not remember anything else about that part?  Dang.  Kaiba's a strange, kind of melancholy sci-fi series with a lot of sad moments, but that one hit me hard.  The ending of Gunbuster was sad, too.  The first half of that show was nothing special, but the latter half was just awesome, and the sixth episode was unlike anything I'd seen before.

Still, the only time I've ever cried thanks to an anime, besides from laughter, is when I watched Junkers Come Here, probably because it dealt with family issues.  As I was watching the final scene - the very final scene - the video player stopped working.  I cried even more.  And I think everyone else in the room thought I was being a freaky spoiled brat.  I hadn't expected a movie about a magical talking dog to make me feel that way.

Oh, and a lot of parts in Fullmetal Alchemist are sad, too!

1. Where Robin's childhood gets revealed in One Piece. She meets her mother for the first time in years (but her mom cant initially accept her as her daughter. That in particular got to me.) and then her whole island got destroyed
2. In DNAngel when Daisuke found out that Satoshi was dying. I actually teared up there, despite never liking Satoshi :3 
3. In Hunter x Hunter when Killua had to abandon Gon in order to save him.

I'd have to say that the saddest anime moment I have ever seen was in Code Geass when

Lelouch, the main character, focused all of the world's hate on himself and then proceeded to plan his own death so that humans would no longer hate each other because the source of their true hate was gone.

The part that really got me was that all this was done for the sake of making sure that Lelouch's younger sister would remain safe and happy. I would also have to agree with some of the other people about Clannad After Story. It's impossible to watch Clannad After Story and not feel some form of sadness in your heart for what occurs.
