So I found this glitch a while ago and just recently confirmed that it works in the game on this site. The glitch is actually very simple. I'm going to refer to buttons as they appeared on an N64 controller rather than on the keyboard. I'm only doing this because some people adjust their control scheme. Also, read this entire post before trying the glitch just so you know what it actually does.
Find something that you can catch in a bottle. Fish are the easiest, but other things can be used (bugs, fairies, blue fire, etc). Press Start to open the menu, then assign a bottle to one of the C buttons. Close the menu by pressing Start again.
Approach whatever it is that you plan to catch. Press the C button with the bottle to initiate the catching process. Within a split second after you press the C button, press the Start button repeatedly. The goal is to open the menu during the catching process.
With the menu open, pick any item. Assign that item to the C button where the bottle is, then press the Start button to close the menu. The catching process should continue. When it finishes, there will be a bottle with the captured item inside it. Press Start one more time.
Now the item that you assigned to the C button should have changed to a bottle. This is a PERMANENT change so you need to be careful regarding which items you change to bottles. Some items may seem useless, but you'll regret changing it when you reach a point where you need the item and it no longer exists.
The best item for this glitch is the Claim Check. After you complete the Biggoron's Sword sidequest, you are left with a godly sword and a worthless Claim Check. Since the Claim Check no longer serves a purpose, there is no harm in changing it to a bottle.
As I said before, some other items may appear useless and it may be tempting to change them to bottles. If it turns out that the item is needed, then there is NO WAY to get the item back. Your game will pretty much be done. Just be choosy with the items you sacrifice.
