The first Shining Force on Genesis is a great one, Vandal Hearts for PsOne is a pretty good little-known one too. My all-time favorite RPG is Earthbound though.

I agree that Xenogears was awesome and hardly anyone I know has heard of it. Another one is....crap I can't remember the name of it but there was a game I played when I was younger where when your two main characters first meet, the guy is naked and the girl had big pink wings on her back and could fly up in the air for a few seconds to look around. I know that's a really weird description but I was only ten when I played it so I can't remember much about it. I remember the girl had blonde hair and the boy had long blue hair. Sorry about not knowing the name but if anyone knows what I'm talking about please post below.
