I tried playing some n64 games, and I used mupen64, but double clicking did not pop up the menu. Is it a different button that pops up the menu, or is it a problem with the plugin itself?

The RGR Plugin doesn't support customizing controls for Mupen64Plus, but the Plugin Window still displays "double-click for menu" when using Mupen64Plus. That needs to be removed, but it's probably not simple, or else it would have been done a long time ago.

Anyways, only the 1964 emulator will open the menu by double-clicking.

A bit of an update here:

There is a sticky thread on remapping controls for Mupen.

It may be possible to remap controllers if you can figure out the terms used for controllers in the file I mention in the thread. 

Also, you never answered if it's working in other games.
