I think Trinity Blood has the best storyline. It's so unique that it has always stood out in my mind. The main character is a vampire priest who works for the Vatican and feeds off of other vampires. Have you ever heard of that before? I sure haven't. Plus there's hinting that the vampire priest falls for a nun.

I haven't watched a lot of newer Anime. I am not as big of a fan as I used to be.
My favorite storyline would have to be The Grave of Fireflies.

It is one of the saddest movies I have ever seen. It is one of those few films that I would show to non fans and even anime haters. The movie takes place in World War II era Japan as a brother and sister fight to survive against hunger and neglect. These two children are forced to go through a lot, as they lose their mother, and are forced to live with their aunt who mistreats them. Eventually they are forced to live in a cave, and are pretty much forgotten by the world in which they live. What's really unique about this film is that right in the beginning the ending is given away by a ghostly narrator, and so the viewers are pretty much just waiting for the inevitable.

I always thought that Death Note had one of the best (though not my favourite). I have heard people say great things about Neon Genesis Evangelion but I have never really gotten too far into it to confirm anything.

I'd have to say that RahXephon had one of the best storylines I've ever seen. The main character goes from a world he believed was the real world to the real world. Then he also controls a mecha and fights for the humans against the aliens, Mu. It has plot twists in it and it also has the confusing element to make you question what is going on and to question reality.
