The Melancholy of Haruhi Suzumiya.

If you air it in the order they aired it, it jumps around and it takes time to get readjusted to what's going on in the story.

That and the whole premise is odd.

Rika is the reason that the citizens of Haminazawa doesn't go crazy, and if Rika dies, the whole city gets destroyed through biological means. Though I think Takano just wanted to kill a whole city of people just because she's a sadistic b****. The world gets reversed if a person in the story goes crazy and murders a whole lot of people. It works out at the end. That show is kinda funny for being kinda ecchi.

I'm not expecting to be the only one that has posted this, but FLCL (Fooly Cooly).
I mean I respected it for its craziness, but it was VERY confusing...
At first I thought it was about these two perverted women trying to molest a small boy
After watching re-runs of this short series (only 6 episodes), I finally came to figure out that it was actually about an alien woman trying to molest this small boy...not that this makes it any better...
It had additional themes and motives to it, but I don't feel like going through them all...

I agree with Elara, and say RaXephon was the most confusing one I have seen. I just stopped trying to follow it because I got tired of saying out loud "what the heck is going on?!" I'm going to get dizzy thinking about it.

Garzey's Wing. It's about three OVA things long. It had nothing complex about it. It's considered the worst anime ever made, and... I watched it. I think I started repressing IQ points by the time it got to the 40 minute mark. Then I forgot what funny meant. It's confusing because it is probably made by crab people who want Antarctica to be the center of the galaxy.

I've watched Neon Genesis Evangelion twice. I enjoy the show, but near the end the plot and metaphors get really confusing and weird. The first time I watched it I didn't understand the ending.

The second time I watched it, I did research on explanations for each episode. So I was able to read people's interpretations of what exactly everything means, and then the episodes made more sense to me.

If you're really interested in the show then I recommend it. Otherwise you can just enjoy it for what it is... A trippy apocalyptic ending to the show.

If you think Higurashi was confusing just try to watch Umineko no Naku Koro Ni.  The time loop is explained as otherworldly beings using a family of rich people on an island for a never-ending real-life game of CLUE.  Other than that I would say the most confusing series that I have seen would be Bobobo, Garzey's Wing, and the last few episodes of the Skull-Man.

For me, I think it's Paranoia Agent. Certainly, Evangelion had the "what is even happening?" ending, but in the case of Paranoia Agent I really don't know what happened, what was supposed to be real and what was not, what did this and that mean, and so on.

It's about a guy, who fights with his nose hairs and travels with a pink haired girl, a sun, and a jello man. I think they fight evil, but they never explained the plot. I don't remember much from the show, but I remember he could suck things into his afro and combine with people to transform into a combination of the two.  There is absolutely no way to expect what happens next in the show, and it is the most insane thing I have ever seen.
