Well, this really depends what game and system you're talking about. Most systems that don't have analog controls have the arrows set to the analog stick by default, but opening up the menus through double clicking, F1, or Esc lets you change the controls to your liking. Before going any further, what game and emulator are you trying to use?

What OS and Internet browser are you using, and are you sure you've got the latest update on the RGR plugin? In the mean time, try opening up the Mednafen emulator, which is the one to the left, and try to double click on the screen from there, and you should be able to input whatever buttons you want for the D-pad.
