Starter wise? I'd suggest Torchic. Just because I've always went with him. But Mudkip would be beneficial, if you take legendaries into view. Since it can learn ice type moves (great against Raquayza), and water type (great against Groudon). Well that's just my personal opinion.

If we are talking generation II or I, Typhlosion would be my choice. If his move set is Strength, Flamethrower, Earthquake, Thunderpunch, nobody can stop him. But he seems to be weaker now, so Mudkip would be the best choice.

Well,  most people are saying Mudkip considering it is one of the safest Pokémon. The only weakness it has is grass types. However, I always loved the challenge of having a Treecko. Treecko, raised properly gets decent stats and has a versatile move set. Well if you're talking about Emerald (which some posters seem to have not noticed), the standard for solo running is Torchic. Blaziken has such a huge movepool (and good STAB types) that it will OHKO virtually everything if you level only it. Also, a tip: I believe Tentacool and Tropius can learn all of the HMs between the two of them, which means you can save all four of Blaziken's move slots for battle-worthy moves.
I'm sure a solo run is possible with virtually any Pokémon (I've seen a YouTube series where a guy does a solo run of FR or LG with only a Pidgey), except maybe Magikarp, Feebas, Tyrogue, or any other TM-limited Pokémon. Therefore Mudkip or Treecko (if you're limiting yourself to starters) will also work fine. You'll definitely have the toughest time with Treecko, though, because Grass is a terrible attacking type, and Sceptile is sort of squishy. 

My personal favorite way to play third Gen is with a monotype, and I usually go Water-type. There's a plethora of available options for Water monotype in third Gen, even from early on (Mudkip, Lotad -> Ludicolo, Wingull -> Pelipper, or catch an early Magikarp or Tentacool with the Old Rod in Dewford), and so it doesn't suffer from the hazards of other monotypes, where you can't fill out a team until later in the game.

I think that the best Pokémon for a solo run would be Charmander because even if you don't evolve him he is a beast machine. He can learn some of the best moves ever such as Flamethrower Wing Attack (I sound like such a noob here) but anyway once he is around level 50 he is unstoppable.

I wouldn't choose Mudkip if I were you, your rival has a Treeko if you choose Mudkip, so when your evolved it will out-speed you, use a grass move, and your dead. I would use a Torchic if I were you.

I would say mudkip, because if you are planning on not evolving him, he learns Hydro Pump at level 40. That would be good for fighting Groudon and would destroy any fire type pokemon.
