Hello,  I was hoping someone could help me with this.  If this is the wrong place to ask this question, let me know and I will move it.

I started playing Zelda Ocarina of Time on the Nintendo ems site with Mupen64Plus.  It doesn't seem like all of the controls are available on my X360 controller.  I can't seem to find the 'a' button which makes the game unplayable (I can't get passed my first Ocarina song).  When the Nin games were on Vizzed, it worked fine but now it doesn't.  And there is no way to change the pre-set controls.

Has anyone had this issue and did you figure out any way around it?

I currently use the XBOX One controller and I don't have any problems with it. Try double clicking the game screen to edit your controls. Reset all the controls and start from scratch again. That should be able to work. If not their may not be any way to fix this bug until the Devs do something about it. If the problem still occurs I would recommend you to use a different controller. Key board works as well but doesn't feel right playing that game. I hope that helped! ((:

Are you saying you are able to change the controls on  the Mupen64Plus N64 ems by double clicking on the screen?  I can do that on almost all other games (sometimes you hit escape).  But on these ones, the controls are pre-set and double clicking on the screen doesn't do anything.

When I played OoT when it was on Vizzed, I used this controller and had no problems.  And I know all the buttons on my controller work as I tested them with other games. 

Was it on the new site (the one with the Nintendo games) that you used an X360 controller and did you play OoT on Mupen?

than it is a site problem. I forgot on Mupen you were not allowed to change anything. You may want to switch emulators or controllers than. Ill look into it some more myself and if i find a fix than i will let you know.
