From the Mega Man X series my favorite would be Zero's Saber it is powerful and does a lot of damage to bad guys. 

I also like Spark Chaser from Mega Man V for Game Boy its really powerful. Also, Slash Claw from Mega Man 7 is awesome, Pharaoh shot in Mega Man 4 is powerful and can be charged doing more damage. Napalm Bomb from Mega Man 5 is effective. Who could forget about Mega Man 3's Shadow Blade. I will also have to give a shout out to Flame Sword Mega Man 8. I don't know if it counts as a weapon but in Mega Man V for Game Boy Tango the Cat can turn into a buzzsaw  clearing out enemies 

Another weapon I like is the Stone ability in Kirby Games, it can smash just about any enemy and it can clear paths. Hammer is another good weapon in Kirby games.

I think my favorite weapon would be the Gunblade from Final Fantasy 8 / 13.
The classic Gunblade from 8 is a masterpiece of beauty unsurpassed. Squall is one of my favorite FF characters and his weapon is even better. I always liked Seifer as well, being an extremely misunderstood character of the franchise.
The next generation Gunblade of 13 is just an awe inspiring weapon, plain and simple. With a simple swing, it goes from an Assault Rifle to a Sword or vice versa. If this type of weapon could be made practical, I wouldn't be surprised if any Real World Military implemented these weapons into their arsenal.

Forgot to add Mega Man 7 Thunder Bolt's and Mega Man X3 Triad Thunder are awesome weapons. I guess I really like them not just for their power but me into forecasting and enjoying a lightning show I would say those are also my favorite

Scythe and Magic though if those aren't available to me then Swords and Daggers ... if the game has them like one with a more modern setting then I use Gunz hands down
